Anas Yusuf opened the scoring for Nigeria before Adedayo Olamilekan added a second to give the Eagles a two-goal cushion at halftime.
But the hosts responded strongly in the second half, scoring twice to draw level and deny Nigeria a win.
Despite not recording a win in both outings, the technical crew will take positives from the opportunity to assess tactical setups and evaluate player sharpness under match conditions.
Nigeria will now shift focus to their CHAN Group D opener against defending champions Senegal on Monday, August 5.
